Before the bug report, I just want to say: ClaudeR is genuinely the best MCP I've come across. The vision of having Claude work directly in a live R session with full visibility — plots, environment, logs — is a complete game-changer for data analysis workflows. Thank you so much for building this and maintaining it.

### DISCOVERY_DIR is fixed at package install/load time, causing root path issues in multi-user RStudio Server environments

Hi, thanks for building ClaudeR. It is a very useful bridge between RStudio and Claude Code.

I ran into an issue when using ClaudeR in a multi-user RStudio Server environment.

## Environment

- OS: Linux server
- IDE: RStudio Server
- Usage pattern: multiple Linux users log into RStudio Server with their own accounts
- Claude Code CLI is installed and configured under the normal user account
- ClaudeR was initially installed by `root` into a system-level R library

### Difficulties with ClaudeR codex on Linux

Hi, I was wondering if you would know how to solve an RStudio connection issue I am seeing with ClaudeR and codex on Linux Ubuntu.

  I managed to fix an earlier, separate problem where Codex could not start the `r-studio` MCP server from a Snap-based launcher (see https://github.com/openai/codex/issues/16309).  After switching to a  normal Python venv, the MCP server itself now starts correctly.

  Current setup:
  - OS: Linux
  - Codex MCP entry:
    `/home/matifou/venv-clauder-mcp/bin/clauder

### Feature request: unified console logging with user's input and output

Hi!

### Problem 
The logging system (e.g. 'clauder_default_8788_20260829_110817.R') is great for debugging or showing context to another agent. 
However, it doesn't record the user's own input and output to the console.

For instance, if I try to type and execute some code in the console or run only some lines from the script I am currently editing, and get an error or results that I want my agent to analyze, there is no straightforward way for the agent to look at it. I have to source the whol

### Claude Fails to attach to MCP because "ModuleNotFoundError: No module named 'httpx'

Hi,

First thanks for developping this addon. It looks great, at least on paper.

I have been trying to run it for a few hours now, no success.

What was initially a Claude Desktop client error (MCP fails to execute, known issue of the current 1.01.774 Desktop build) was supposedly solved by downgrading to 1.0.332

I have been trying now on Desktop Claude 1.0.332, alas no success either. 
I checked the logs produces by Claude: below seems to be the error.
