Toolbox installation fails when existing toolbox exist

Bug Report

For some users, not all, when installing the toolkit in Matlab with the following command: matlab-mcp-server.exe --setup_matlab --matlab-root="C:/tools/MATLAB/R2024b" an error is occurring. To fix it, the user has to open matlab, manually deinstall the AddOn and then run the command again. The error log files provide the following:

The title of this issue is the main feature required to nicely integrate into VSCode, when the [MATLAB extension for VSCode](https://github.com/mathworks/MATLAB-extension-for-vscode) is installed.

### Matlab mcp failed to connect in terminal-in-matlab, but successfully connects outside Matlab in PowerShell or CMD

I have shareMATLABSession() in startup.m. I open a terminal in matlab commnad window:

### Server disconnected immediately after "initialize" — no response from server, no stderr output

### Description

The MATLAB MCP Server connects and starts successfully, but disconnects immediately after receiving the initialize request from the client (Claude Desktop). No response to initialize is ever sent, and no error is printed to stderr that would help diagnose the failure. I attach the log.

### Matlab Warning at every start-up

Hello everyone,

With, or without, `--initialise-matlab-on-startup=true` on version v0.4.0, this warning appears at every Matlab start-up:

### Cannot connect to existing session with MATLAB R2024b

When trying to connect to an existing session with the `--matlab_session_mode=existing` flag using MATLAB 24b I get a "Forbidden" error: "request failed with status code 403". 

The workflow works when switching to MATLAB 24a or 25a.

The issue affects all platforms (Windows, mac, Linux).

### Long-running MATLAB eval/run_matlab_file calls fail with HTTP 500 while MATLAB keeps executing

### Description

When a script passed to `run_matlab_file` (or a long `evaluate_matlab_code` call) takes several minutes to execute — in our case a parameter sweep that repeatedly builds and compiles Simulink models — the tool call fails with `request failed with status code 500: 500 OK`. MATLAB itself is unaffected: the script keeps running to completion (confirmed via a MATLAB waitbar dialog and the resulting output .mat file being written with a correct, later timestamp).

### Server exits with "access denied for socket file" when the log folder defaults to a DOS 8.3 short temp path (Claude Desktop on Windows)

On Windows, when the server is launched by Claude Desktop and no `--log-folder` is supplied, the server and its watchdog child cannot establish their Unix-domain socket connection. The server logs `access denied for socket file` and shuts down roughly 500 ms after receiving `initialize`, before MATLAB is ever contacted. The client only sees the stdio pipe close, and reports a generic "Server disconnected".

I regularly work with multiple installed MATLAB versions. After running satk_initialize in one MATLAB session, I would like to switch the active MCP connection to a different MATLAB version without closing either MATLAB session.

FEATURE REQUEST: Support system-wide MATLAB MCP toolbox installation for container images

matlab-mcp-core-server --setup-matlab installs the required MATLAB toolbox per user. This does not work well for container images that create runtime users dynamically, because each user must repeat setup before MCP works.

MATLABDisplayMode: desktop is ignored when MATLABSessionMode: auto spawns a new session
