Claude Code failed to connect Serena in Idea CE 2025.2 but works in VS Code

I've checked another issue and tried with MCP_TIMEOUT=60000 but it's not working, the MCP server is not started at all (no browser window open)

Steps to reproduce:

  1. Idea CE 2025.2, installed claude extention

TypeScript Language Server doesn't work on Windows with Claude Code

serena read_file or find_symbol and other tool calls in claude code gets stuck

claude code uses the tools such as read file or find_symbol and then it gets stuck for many minutes.

also the windows task manager shows a python process that I assume is related to serena engine which is constantly running with 20% of cpu.

it never errors out or times out and there is not much useful information in the serena dashboard logs:

### Unescaped CRLF / Potential Log Injection (CWE-117) in tool execution logging (`tools_base.py`)

### Description
In `src/serena/tools/tools_base.py`, the method `_log_tool_application` records incoming tool parameters to standard logger using string interpolation without neutralizing CRLF characters (`\r`, `\n`) or terminal control sequences.
If an untrusted or automated agent caller supplies multiline input strings containing control sequences, fake log entries can be injected into the log streams (log forging / CWE-117).

### Docs: TypeScript monorepos silently under-report cross-package find_referencing_symbols without tsconfig project references

## Setup

Serena 1.7.0, MCP client Claude Code, macOS 26.5 arm64. Language: TypeScript, `typescript-language-server` 5.1.3, workspace TypeScript 6.0.3. pnpm monorepo: 2 apps (Next.js, Expo) and 15 packages, 1406 tracked `.ts`/`.tsx` files.

**This is not a Serena bug** — it is tsserver behaviour Serena inherits. Filing it as a documentation request, because the failure is silent and hits what I suspect is a large share of Serena's TypeScript users.

## Setup

Serena 1.7.0 (`uv tool install -p 3.13 serena-agent`), MCP client Claude Code, macOS 26.5 arm64, TypeScript project, context `claude-code`, started with `--project-from-cwd` so the project is known at startup.

## What happens

With `read_only: true` in `.serena/project.yml`, the editing tools are still **advertised** in `tools/list`. They are only refused when called.

Probed the server over stdio exactly as the MCP client starts it:
